I suppose it depends on where it is you get your stock from.
I know that on the Rondo site, B-stock guitars don't last long if they're models that are at all desirable. That's probably because most of the B-stock there has hardly noticible blemishes, or when they do, Kurt accurately describes them before you purchase.
I ordered a B-stock Schecter for $286.00 from a dealer on E-bay a few years ago for a friend's son. It is a basswood body, set neck, dual Duncan designed humbucker model with the C-1 style body. The copy said the neck had been damaged and was repaired, but there wasn't any visual indication of where the repair was done (could have been minor). I certainly couldn't see any damage at all. Since the guitar is all black including the neck, if there was damage, it was well hidden. The guitar set up well, plays well, and has no issues with the truss rod or with neck straightness. The kid who I got the guitar for, plays it every day (literally), and there have never been any issues. Turned out to be a great deal.

Haven't ordered from them, nor bought a b-stock guitar, but it seems to me it's not very different from buying used, which I do all the time. I have bought a b-stock amp from Muso's Friend w/no probs.
So long as the place has a good return policy (MF does) you should be fine. Apparently not all items at the above place are retunrable:
